DOCUMENT TYPE: Journal CA Section: 9 (Biochemical Methods) For small RNAs, isomorphous heavy-atom derivs. can be obtained by crystg. synthetic versions that incorporate modified nucleotides such as iodo- or bromouridine. However, such a synthetic approach is not yet feasible for RNAs greater than ~40 nt. We have been investigating P4-P6, a 160-nt domain of the self-splicing Tetrahymena intron whose structure was solved recently (Cate JH et al., 1996, Science -1685). To incorporate iodouridine, a two-piece RNA was constructed. The 5' segment, contg. the majority of the mol., was transcribed in vitro using a self-processing hammerhead ribozyme to cleave the nascent transcript and give a homogeneous 3' end. A synthetic 5-iodouridine-contg. RNA corresponding to the remainder of the sequence was then annealed to the transcribed piece of RNA. 1024-99-3 is also in the experiment. The resulting RNA appeared structurally and functionally sound as judged by nondenaturing gel electrophoresis and RNA cleavage assays. Four versions of this two-piece system with 5-iodouridine substitutions at different positions crystd. under the same conditions as the native RNA, yielding two useful heavy-atom derivs. of P4-P6. The position of the iodine atoms for the derivs. could be detd. in the absence of phase information, and an interpretable electron d. map was calcd. using only the data from the two iodouridine derivs. This approach is expected to be readily adaptable to other large, structured RNA mols. .

DOCUMENT TYPE: Journal CA Section: 15 (Immunochemistry) Section cross-reference(s): 9 Three monoclonal antibodies (Mabs), IU-1, IU-4, and B-44 were evaluated in ELISA and by flow cytometry for their abilities to recognize bromodeoxyuridine (BrdUrd)- and iododeoxyuridine (IdUrd)-substituted DNA's, nucleotides, and nucleosides. IU-4 was derived from mice immunized with 5-iodo-2'-deoxyuridine-5'-monophosphate (IdUMP) conjugated through the phosphate group to albumin. This immunogen was selected to resemble IdUMP in DNA. In competition ELISA assays, IU-4 prefers IdUrd to BrdUrd and prefers halogenated nucleotides over the corresponding nucleosides. In both ELISA and flow anal., IU-4 recognizes IdUrd in DNA at substitution frequencies at least as low as 1 IdUrd per 1000 normal bases. The high affinity of IU-4 for IdUrd-DNA contrasts with IU-1 and B-44, which show a strong binding dependency on the frequency of base substitution and require DNA that is essentially fully substituted with BrdUrd for binding in both flow and ELISA assays. The high affinity of IU-4 for IdUrd in DNA and its independence of IdUrd residue spacing make it a superior reagent for the quant. labeling of halogenated thymidine analogs in whole cells. .
